  "Description": "In a typical microarray setting with gene expression data\nobserved under two conditions, the local false discovery rate\ndescribes the probability that a gene is not differentially\nexpressed between the two conditions given its corrresponding\nobserved score or p-value level. The resulting curve of\np-values versus local false discovery rate offers an insight\ninto the twilight zone between clear differential and clear\nnon-differential gene expression. Package 'twilight' contains\ntwo main functions: Function twilight.pval performs a\ntwo-condition test on differences in means for a given input\nmatrix or expression set and computes permutation based\np-values. Function twilight performs a stochastic downhill\nsearch to estimate local false discovery rates and effect size\ndistributions. The package further provides means to filter for\npermutations that describe the null distribution correctly.\nUsing filtered permutations, the influence of hidden\nconfounders could be diminished.",
